I started to answer this post yesterday. But, after reading the VP-X and PPS manuals, I'm a bit confused also.
It would make sense to me that you should be able to isolate the battery (battery rocker off) and still have the alternator powering the buss system (VP-X or conventional). But...
Just some easy checks:
1. Did you go to setup on the HDX and verify that the servos and AP control head are being recognized on the Skyview network?
2. Do you have VP-X, and if so did you open up the VP-X menu from the engine page and verify that the servos are not faulted out?
