I've noticed in the install manual that 40 amps is the expected amperage from the altrenator. Mine is rated 60 amps. Is there anything I can do to be able to use this combination or do I need to switch to a 40 amp setup?

The shunt works fine at 60 amps. It's rated at 40mv at 40 amps, but this is just info on how it senses current. It is a 60 amp shunt.

This really has little to do with your alternator though, since the battery can deliver way more current than that. An alternator rating is how much current it can put out when asked to, not how much it puts out all the time..
