The flanges on the D100 tray are not wide enough to allow them to be riveted to the instrument panel. I intend to cut this flange off and use flush rivets to attach an angle to each side of the now flangless tray.

The flush heads will be on the inside of the opening and wil not protrude into the path of the D100 that will slide in.

Any reason not to do it this way??

Your solution should work, though it will be important that those rivets are actually mounted flush so that the EFIS does not catch on them as you slide it in.

Alternatively, in the shop we've used smaller rivets that fit the existing flange.

Yes the problem is that the rivets would be very close to the edge of the instrument panel cut out. It should be OK but a few years of vibration may mean some cracking. Not really an issue in the tray flange but cracks in the instrument panel would be pretty ugly.

I would suggest you make the flange about 3/4" in your next batch if you can make the design change.
