I have noticed that my fuel flow (Red Cube Installed) changes at constant power setting when I turn my aux fuel pump off. My installation has the fuel pump before the red cube. Fuel line then goes directly to the engine driven pump. When operating at constant cruise the indicated fuel flow changes (goes down about 10%) when I shut off the aux pump. Aircraft is RV-7 with O-360.

There's probably some pulsating of other turbulence being induced in the fuel flow that the sensor sees. Not much you can do other than experimenting with the location of the sensor, the plumbing going to/from it, or you can try a fuel pulsation dampener like http://www.matronics.com/fuelchec/damper.html.
