:-/ I have a D100,AP74, PS1000, GTX327, SL30 and EMSD120. I bought them all from Stein and they did the pre-wire package but the EMS was not connected in any way. Part of the pre wire had an output wire marked to be connected to my Lowrance GPS.
Recently I started connecting my EMS, and there is a white/black wire aux serial output that I am told by Doug at Stein should go to the GPS ( the original tech is no longer there).
I have been speaking to Doug at Stein and he feels that the EMS white/black should go to the GPS. Thus I am confused.
Should I disconnect the original wire and cap it and then connect the EMS white/black to my GPS?

With your setup, you can run the GPS into either the EMS or the EFIS. Makes no difference which you choose. Generically, I'd say the EMS is a bit easier, so let's assume you go there. As long as you have a wire going from your GPS into pin 19 on the D37 (and this is usually white/black) then you'll be good to go.

I have a D180 with an AP74. Which wire from the gps connects into the EMS pin 19, is it the TX wire. If so what happens with the RX wire.

You bring the GPS's serial transmit wire to the EMS's pin 19, which is its serial receive. You don't hook up anything to the GPS's rx wire. We're only listening to the GPS and not sending anything back to it.
