When I fly an ILS with the GPS I select NAV 1 (the ILS reciever) as the NAV Source.

When it is slected the HSI is allighned with a heading to the localizer as a direct to heading. When continuing the approach if the final approach course is something other than the direct to heading when the nave source is selected the HSI will not be alighned vertically during the final course. Is there a way to adjust the OBS on the HSI from the Skyview?

You should be able to take the PFD joystick, move up up or down, select CRS, and then spin it to select the course you want when an ILS/LOC/VOR is selected.
