Can the length of the pigtails coming off the CHT/EGT probes be shortened? and be of different lengths?

Yes, you can change the lengths of thermocouple wires with no issues, and they do not need to be the same length. If you extend them, you need to use the appropriate thermocouple wire. Shortening, they can just be cut and re-crimped.
