what do the three different files mean

Just dumped the two data files "System Data" and "User Data" to the USB stick and this is what the computer says is on the USB: (see attachment)
Does anyone know why there are two USER_LOG_DATA files (one says PART_02) And what is the huge 512 MB file in plain text format? Sorry if this has already been answered - I tried searching but didn't find anything...

There are two user files because at some point you changed EMS configurations. Since the files have headers that say column X is Function Y, we have to make a new file when you add/remove functions. Part 2 is the newer of the configs. You can do a "clear data" to get rid of this.

The system log is for Dynon's internal use only. You can delete it. It's not in plain text, it has a .LOG extension and your system is assuming that is a text file, but it isn't.

I too have a huge file (500MB) file and SAVVY program says it is too large to download, I compressed and still too large, any ideas?

You're uploading the wrong file. The .LOG file is for Dynon use only. You need to upload the .CSV files, which max out at something like 60MB. They can still be too large for SavvyAnalysis right now, but they are never 500MB.

What is the difference between the CSV file with the words "BLACK_BOX_LOG" in it and the "USER_LOG" CSV file?  If this is in the documentation I missed it.

Oh, and it appears that the timestamp on the files is Zulu vs. local, in case anyone gets confused.

I was not looking at a more recent PDF when I was looking for this information. I see it now in Revision "O". Sorry for not being more thorough.
