Thank you for your reply. We've managed to find the source of a transponder snag that we thought might have been the update but, turns out, it was a wiring mistake and nothing to do with new software. Transponder working just fine with the new software :)

Have you actually got a separate Trig radio or do you have the 'Dynon' radio, which is a Dynon head and a Trig remote body? If you have a separate Trig radio, what model do you have.

No, you have to point towards your route in HDG or TRK (I suggest something like a 40 degree cut) and then when you're close to the route e.g. 1-2 nm, then press NAV.

You need to select NAV to follow a flight plan. It will sequence through the waypoints. In the flight plan you can activate the leg and the lateral position will show up on the HSI. If you're not on the route, use HDG or TRK to intercept the route and, as the needle begins to centre on the HSI...

I would in the first instance, as that will cancel one potential source of the continued beeping. It only takes a few stalls to get it done, so is an easy thing to take care of.

Is the vinyl wrap preventing the panel grounding to the airframe? Perhaps the bare aluminium was grounded to the airframe but, now it's not, you're getting some strange loops. I would stick with only having the instruments grounded through their wires and not through the panel as well.

The Trig TY91 is tiny and it is only the head that is installed in the panel, with the radio itself being remotely installed. If you're after a rectangular radio then how about the PS Engineering PAR200B. Again, remotely mounted (Trig) radio, so no depth to the panel 'controller'.
