I'm not sure what type of sensors the JPI systems utilize, but, the CHTs will work if they're a type J thermocouple. The EGTs will work if they're type K thermocouples.

Not quite, but same effect (second amps probably doesn't log). Certain sensors that the system considers special (like amps) don't log when there are multiples of them. I don't believe that that logging behavior has been changed.

The HS34 can adjust the bugs (heading and altitude), which are the autopilot targets. But it has no way of changing the autopilot modes. It just doesn't have the buttons for it.
